Which would be the best battery to connect the power pole cables to, cranking or trolling batteries???

I prefer Cranking. This is assuming your current cranking battery is not carrying a bunch of accessories already and that it is properly rated for the motor. It is not a big issue if you have to put the Micro on the Trolling motor battery.
